Capture Scrolling windows

    I would use Panoramic capture. You can set the boundaries and scroll manually.

    Secondly, a hot key can make it easier to capture popup secondary menus/screens like the one in your image.

    When hot keys don't work. { Pressing it makes the secondary screen disappear }. You can do a time delayed capture. That will give you time to bring the screen back up before capture is launched.
